Janeway promoted him to First Officer after the ship became stranded in the Delta Quadrant, and the two of them ended up developing a close working relationship and friendship as the show progressed.
While any feelings Janeway and Chakotay had for each other remained unrequited, the two characters certainly pursued other romances over Voyager's seven seasons. Chakotay, in particular, was given and variety of romantic subplots, eventually ending up in an ill-fated romance with Seven of Nine . Before this, Chakotay's second-biggest romantic storyline was with Seska one of his fellow Maquis who ended up being a Cardassian spy and betraying Voyager to the Kazon.
While the roles were reversed in Janeway and Chakotay's relationship, with Janeway holding more power, a romance between the two would have been a bad idea for the same reasons. Any officer dating a subordinate skews the power dynamics in the relationship, and people like the Captain and the First Officer of a starship should not have had any reason to give another officer preferential treatment.
TNG's Picard Showed The Problem Of Starfleet Captains Dating Officers Before Voyager even aired, Star Trek: The Next Generation explored the issue inherent in a Captain dating a subordinate officer through the character of Jean-Luc Picard . In TNG season 6, episode 19, "Lessons," Captain Picard embarked on a brief romance with Lieutenant Commander Nella Daren , a member of the USS Enterprise-D's stellar cartography team.
Star Trek: TNG's exploration of relationships with this kind of power dynamic was thorough, and inadvertently laid the groundwork for Star Trek: Voyager subtly dealing with the same thing. Although the reasons Janeway and Chakotay, as well as Chakotay and Seska, could never have worked were not explicitly stated, the series demonstrated them in the way both storylines were handled.
